The unmanned aerial vehicle (UAV) crashed at around 4 pm local time in the Baengnyeong Island just south of the Northern Limit Line (NLL) or disputed maritime border between the two Koreas, the Yonhap News Agency said.
Military officials took the pilotless airplane from the border island to identify where the unmanned aerial vehicle came from.
The UAV was similar to one found on March 24 in Paju located some 50 km northwest of capital Seoul.
A govenment source said South Korea's intelligence and military authorities were investigating whether the two airplanes originated from North Korea.
North Korea conducted a live fire drill on Monday afternoon, firing 500 rounds of shells and projectiles with artillery and multiple-rocket launchers from the southeastern region near the NLL.
About 100 landed in South Korean waters 2 to 3 km south of the NLL, scene of the recent inter-Korean naval skirmishes.
